CIAA has historically recognized the importance of maintaining and improving salmon habitat and natural salmon populations through its efforts to provide adequate flows through migration corridors, removal of seasonal barriers to salmon migration, construction of fish ways and ladders, and implementation of anadromous stream habitat projects in cooperatrion with other resource agencies.

Presently, CIAA has flow control structures as Packers, Marten and Daniels Lake.  Beaver Dam work is conducted extensively through out the northern areas of the Matanuska-Susitna Borough.  Fishway construction has been done at Chenik Lake and a removable steeppass has been implemented at Cannery Creek.  The massive Paint River Fish Ladder that was built in the early 1990s, but has yet to be operated.   Other habitat projects include the recent bank stabilization and culvert installation at Silver Salmon Creek (Kenai Watershed Forum) and the construction of a roughened channel to assist salmon fry migration at Big Lake
